What the IMS format is

.ims is an ambiguous extension rather than one universal image format. It is commonly used by Imaris for HDF5-based microscopy datasets containing multidimensional image data, such as multiple channels, depth planes, time points, and acquisition metadata. Some other programs use IMS for proprietary project or data files that are not images.

You normally encounter an IMS file after receiving microscopy data or exporting it from Imaris. Check the originating program before converting: an IMS file that contains project data, XML, or another non-image structure cannot be meaningfully converted to JPG without first rendering or exporting its visual content.

What the JPG format is

JPG, also called JPEG, is a lossy raster-image format supported by browsers, phones, image editors, document software, and social platforms. It produces relatively small files by discarding image detail, so it is suitable for photographs, previews, reports, and ordinary screen viewing.

JPG is unsuitable as a preservation format for scientific data because it does not retain the original IMS container, volumetric structure, channels, calibration, bit depth, or most acquisition metadata. Use TIFF, PNG, or the original IMS file when those properties must remain available.

How to actually convert IMS to JPG

Using the online converter

2. Choose the IMS file from your computer or device.
3. Select JPG as the output format and start the conversion.
4. Download the resulting JPG and open it in an image viewer to check its dimensions, orientation, and visible content.

This method works when the file contains a supported, renderable image stream. If the converter rejects the file, the IMS variant may be proprietary, damaged, or a multidimensional dataset requiring a desktop application.

Using Imaris

For an Imaris dataset, open the file in Imaris, select the required channel, time point, slice, or 3D view, and use the application’s image or snapshot export command to render that view. Choose JPG if available; otherwise export a TIFF or PNG first and convert that raster image to JPG. A 3D or volume-rendered IMS file cannot be represented in JPG as a complete dataset, so select the exact view or plane that should appear in the output.

Using Fiji/ImageJ with Bio-Formats

1. Install Fiji, which includes ImageJ and commonly includes the Bio-Formats importer.
2. Open File → Open and select the IMS file. If Fiji does not open it directly, use Plugins → Bio-Formats → Bio-Formats Importer.
3. In the importer, choose the required series, channel, focal plane, and time point. For a stack, create a projection only if a single 2D image is required.
4. Use File → Save As → JPEG, set the JPEG quality, and save the file with a .jpg extension.

Quality and compatibility limitations

An IMS microscopy file may contain 16-bit or floating-point intensity values, while standard JPG output is normally 8-bit per color channel. Export software therefore maps the source range to display values; adjust brightness, contrast, and channel compositing before saving if quantitative visual differences matter.

JPG compression introduces artifacts around sharp lines, labels, and cellular structures. Use the highest available quality for presentation images, and retain the original IMS or an uncompressed TIFF for measurements, later analysis, and archiving. A successful conversion may produce only one selected frame rather than every channel, slice, and time point in the source.
