What the PNG format is

PNG is a lossless raster image format supported by web browsers, office software, graphics editors, and scientific applications. It preserves pixel values without JPEG-style compression artifacts and supports transparency and, when the software allows it, 16-bit grayscale data.

PNG is suitable for a single channel, z-slice, time point, or rendered composite intended for viewing, annotation, publication layout, or sharing. It is not a replacement for the original OIF dataset when microscope metadata, multiple channels, z-stacks, time series, or quantitative calibration must remain available.

How to convert OIF to PNG

Using Fiji/ImageJ and Bio-Formats

  1. Install Fiji, which normally includes the Bio-Formats Importer.
  2. Open the dataset with File → Open and select the .oif file. If the dataset has companion files, leave them in their original folder.
  3. In the Bio-Formats Import Options window, choose the required series. Enable View stack with or the equivalent stack option if you need to inspect z-sections, channels, or time points.
  4. Select the channel, slice, and time point to export. For a composite image, adjust channel colors and visibility before saving.
  5. Export the displayed plane with File → Save As → PNG, then choose a filename such as sample_c1_z05.png.
  6. To export every plane as separate PNG files, use File → Save As → Image Sequence and select PNG. Confirm that the output naming scheme records channel, slice, or time-point numbers.

Quality and compatibility limitations

PNG compression is lossless, but the export may still change the data. Avoid contrast-stretching or applying a lookup table unless the PNG is intended only for presentation.

A PNG normally contains one rasterized view. OIF-specific metadata, microscope calibration, channel relationships, z-stack structure, time-series information, and acquisition settings may be discarded. Retain the original OIF/OIB dataset and use the PNG as a derivative for viewing or publication.
