A TIFF copy is useful when microscope software, image-analysis tools, archives, or collaborators cannot open an Olympus virtual slide. TIFF also provides a more portable raster image for editing and publication, although a full-resolution slide can be many gigabytes.

What the VSI format is

VSI is a proprietary virtual-slide format used by Olympus, now Evident, microscope scanners such as the VS-120. OlyVIA and related Olympus imaging software create and open VSI files for whole-slide microscopy.

A VSI dataset usually contains a main .vsi file plus associated folders or files containing image tiles, multiple resolutions, channels, focus planes, and microscope metadata. The image is commonly stored as a tiled, multi-resolution pyramid rather than as one ordinary bitmap. You may encounter VSI files in pathology laboratories, research archives, and datasets exported from Olympus slide scanners.

What the TIFF format is

TIFF is a widely supported raster-image format used by ImageJ, Photoshop, scientific imaging software, desktop publishing applications, and digital archives. It supports lossless compression, high bit depths, multiple channels, and large images; BigTIFF is required when the output exceeds the classic TIFF size limit of approximately 4 GB.

TIFF is appropriate when you need a selected microscope field for analysis, a flattened image for editing, or a broadly compatible archival copy. A normal TIFF does not automatically preserve every feature of a VSI virtual slide, such as its complete pyramid, scanner annotations, proprietary metadata, or all focus and channel series.

How to actually convert VSI to TIFF

Using Fiji and Bio-Formats

  1. Install Fiji, which includes the Bio-Formats importer. Keep the original .vsi file and any folders supplied with it in the same relative layout.
  2. Open the file with File → Open, or use Plugins → Bio-Formats → Bio-Formats Importer, and select the .vsi file.
  3. In the import dialog, select the required image series. A slide may expose several series for different resolutions, channels, or focus planes.
  4. Choose whether to open the full-resolution image or a lower-resolution series. For very large slides, use a region of interest or a reduced-resolution series instead of loading the entire slide into memory.
  5. Save the selected image with File → Save As → TIFF. If the image is larger than 4 GB, enable BigTIFF when the available Fiji/ImageJ version provides that option, or export smaller regions.

Using the Bio-Formats command line

Bio-Formats includes bfconvert, which can read many VSI datasets and write TIFF output:

When the VSI contains multiple series, inspect the dataset first with Bio-Formats or Fiji, then convert the required series separately. Use a BigTIFF output option supported by the installed Bio-Formats version when the predicted output exceeds 4 GB. Preserve the original VSI dataset because conversion may flatten dimensions or discard vendor-specific metadata.

  • Confirm the physical scale after export. Pixel-size metadata may not survive a flattened TIFF, so retain the original magnification and micrometres-per-pixel information separately if measurements are required.
  • A multi-channel or z-stack VSI may export as separate TIFF series, pages, or files depending on the selected Bio-Formats settings. Verify that all required channels and planes are present.
  • Large whole-slide TIFFs can exceed application or filesystem limits. Exporting a defined region, selecting a lower-resolution series, or using BigTIFF avoids failures caused by memory or the classic TIFF size limit.
