In other words, the conversion does not preserve notation data inside FLAC; it creates a rendered audio performance of the score.

Because FLAC is lossless, it will preserve the quality of the rendered audio, but it cannot improve the underlying synthesis quality. If the MuseScore playback sounds artificial or uses low-quality samples, the FLAC file will faithfully preserve that result.
