What the ZVI format is
ZVI (Zeiss Vision Image) is a proprietary microscopy format used by older Carl Zeiss acquisition software, especially AxioVision and related systems. A ZVI file can contain image planes, time points, channels, focal sections, multiple series, and acquisition metadata in one file.
You typically encounter ZVI files when receiving data from older Zeiss microscopes or laboratories that used AxioVision. The format is less portable than TIFF because support depends on specialized readers such as Bio-Formats.
What the OME-TIFF format is
OME-TIFF combines TIFF image data with OME-XML metadata describing dimensions such as channels, Z sections, time points, pixel sizes, and image series. It is designed for scientific imaging rather than ordinary flat photographs.
OME-TIFF is supported by Fiji, ImageJ with Bio-Formats, QuPath, napari through compatible readers, and many research data-management systems. It is a suitable choice when the converted file must retain microscopy dimensions and metadata instead of becoming a single flattened image.
How to actually convert ZVI to OME-TIFF
Using Fiji
- Install Fiji, which includes the Bio-Formats importer and exporter.
- Open the file through File → Open or Plugins → Bio-Formats → Bio-Formats Importer, then select
sample.zvi. - In the Bio-Formats Import Options dialog, keep Display metadata enabled if you need to inspect the source, and choose the required series. Use View stack with options that preserve the complete Z, channel, and time dimensions.
- Export the opened image through Plugins → Bio-Formats → Bio-Formats Exporter.
- Choose
sample.ome.tiffas the output filename, select OME-TIFF if a format choice is shown, and choose lossless compression such as LZW when available.
If Fiji opens several series, export each required series separately when the destination application cannot handle multi-series OME-TIFF files. Keep the original ZVI file as the preservation copy.
Using the Bio-Formats command line
The Bio-Formats command-line tool bfconvert can perform a direct conversion:
bfconvert -compression LZW input.zvi output.ome.tiff
Use the Bio-Formats version supplied with the current Fiji or Bio-Formats distribution. For files containing multiple series, inspect the input first and convert a specific series when necessary using the version-appropriate series option. The output extension .ome.tiff requests OME-TIFF output.
Using the online converter
You can also convert the file for free on 101convert.com without installing software. This option is convenient for a small, non-sensitive file; do not upload patient, proprietary, or regulated microscopy data unless the service meets your organization’s security requirements.
Quality, compatibility, and limitations
Bio-Formats usually transfers the pixel data and standard dimensional metadata, but some Zeiss-specific acquisition settings, proprietary annotations, display presets, and instrument metadata may not map completely to OME-XML. Compare channel count, Z depth, time points, pixel dimensions, and physical pixel sizes after conversion.
Use lossless LZW or uncompressed output when numerical pixel values must remain unchanged. Avoid JPEG compression for quantitative microscopy because it changes pixel values. OME-TIFF may be larger than the original ZVI file, especially with uncompressed data.
Very large datasets can exceed classic TIFF limits. Use BigTIFF when the exporter offers it and the receiving application supports it. Confirm that the destination software recognizes the generated OME-XML and all intended series before deleting or archiving the source.
