How to actually convert ND2 to OME.TIFF

Using Fiji and Bio-Formats

  1. Install Fiji, which includes the Bio-Formats importer and exporter. Update it through Help → Update Fiji so the ND2 reader is current.
  2. Open the file through File → Import → Bio-Formats and select the .nd2 file.
  3. In the Bio-Formats Import Options dialog, enable View stack with: Hyperstack when the file contains Z, channel, or time dimensions. Enable Split into series only if each ND2 series must become a separate output dataset.
  4. Check the displayed size order and dimension values. For a large image, use a virtual stack only for inspection; the export still needs access to the original data.
  5. Choose Plugins → Bio-Formats → Bio-Formats Exporter, select OME-TIFF as the output format if offered, and save with a filename such as sample.ome.tiff.
  6. Reopen the exported file in Fiji with Bio-Formats and confirm the channel, Z, and time dimensions, pixel type, number of series, and metadata shown in Image → Show Info.

For repeatable batch conversion, install the Bio-Formats command-line tools and run:
