Free online SVS to OME.TIFF converter

SVS files from Aperio whole-slide scanners may not open in software that expects the OME data model. Converting them to OME-TIFF makes the slide easier to process in Fiji, QuPath, OMERO, and other microscopy systems while retaining tiled, multiresolution image data when supported.

What the SVS format is

SVS is Aperio’s variant of tiled, pyramidal TIFF used for digital pathology slides. Aperio and Leica Biosystems scanners create SVS files containing a high-resolution tissue image plus reduced-resolution pyramid levels; a file may also contain label, macro, thumbnail, or other associated images as separate TIFF series.

You commonly encounter SVS files from Aperio ScanScope systems, Leica eSlide scanners, Aperio ImageScope, and pathology archive systems. Although SVS is TIFF-based, its vendor-specific metadata and image organization are not handled consistently by general-purpose TIFF applications.

What the OME-TIFF format is

OME-TIFF stores TIFF image data together with OME-XML metadata describing dimensions, channels, physical pixel sizes, planes, and related image information. It is designed for interoperability with Bio-Formats-compatible applications such as Fiji, QuPath, OMERO, and many microscopy analysis pipelines.

For whole-slide imaging, an OME-TIFF can contain tiled pyramid levels, allowing software to display a large slide without loading the full-resolution plane into memory. OME-TIFF is useful when a pathology or microscopy application recognizes OME metadata but does not reliably interpret Aperio-specific SVS metadata.

How to convert SVS to OME-TIFF

Using Bio-Formats command-line tools

Bio-Formats bfconvert is the most direct general-purpose option because it reads SVS through the Bio-Formats reader and writes OME-TIFF. Install the Bio-Formats tools package, then run:

bfconvert -overwrite -compression LZW input.svs output.ome.tiff

Replace input.svs with the source filename and output.ome.tiff with the destination filename. LZW is lossless and avoids adding JPEG artifacts. For a tiled multiresolution output, use pyramid options supported by your installed Bio-Formats version:

bfconvert -overwrite -compression LZW -tilex 256 -tiley 256 -pyramid-resolutions 5 -pyramid-scale 2 input.svs output.ome.tiff

-tilex and -tiley set tile dimensions. -pyramid-resolutions 5 requests five resolution levels, and -pyramid-scale 2 makes each level half the width and height of the preceding level. Run bfconvert -help to confirm option names because Bio-Formats releases differ.

Using Fiji

In Fiji, install or update Bio-Formats, open the file through File → Open, select the SVS file, and allow the Bio-Formats Importer to open the series. For very large slides, choose the desired full-resolution series rather than the label or macro series. Export through the Bio-Formats or TIFF export command available in your Fiji installation, select OME-TIFF if offered, and enable tiled or pyramidal output when the exporter provides those options.

Fiji may require substantial memory when opening or exporting a whole slide. Bio-Formats command-line conversion is usually preferable for very large SVS files because it avoids loading the complete image into the Fiji display.

Converting without installed software

You can convert the file for free on 101convert.com without installing software. Upload the SVS file, choose OME.TIFF as the output format, start the conversion, and download the result. Do not use this method for slides containing patient-identifying information unless the service and its data-handling terms meet your organization’s requirements.

Quality, compatibility, and limitations

• Conversion cannot restore detail lost in the original SVS compression. If the source uses JPEG-compressed tiles, exporting with LZW prevents further lossy compression but does not make the source lossless.
• SVS metadata does not map perfectly to OME-XML. Scanner-specific fields, annotations, focus information, macro images, and proprietary tags may be omitted or represented differently.
• Check whether the output contains the tissue image, pyramid levels, and any required label or macro series. Some applications select the first series automatically and may display an associated image instead of the main slide.
• OME-TIFF files can be very large. Ensure the destination filesystem supports large files and has free space for the full-resolution image plus pyramid levels; BigTIFF may be required for outputs exceeding the classic TIFF size limit.
• Verify the result in the application that will use it. Inspect pixel dimensions, physical resolution, channel count, slide orientation, pyramid navigation, and any required annotations before deleting the SVS original.
